Since you didn't say, I will assume that you have the game on Steam and it is installed in "Program Files". Set NMM to run as an administrator. It would be even better to have the game installed in a location outside of "Program Files".

The reason is, MO2 uses a virtual install and all the mods are only visible within MO2.
